When I put the rear in my car I had it on jack stands and found four good reference points. Two near the front of the car and two on the rearend housing. I used the point where the front frame rail attached to the core support in the front and the shock mount on the housing. I then hung a plumbob and made a mark on the floor at each of the four points. Then I measured diagonally between the points and adjusted the housing as needed to make it square.
Be sure that you only use the lowers to get the housing square. Then use only the uppers to set pinion angle or preload or whatever you chose.
